This is the answer. WINNT.SIF set the MSDOS initiated
flag to 0 and you should be all set.

To create the boot floppies from the CD-ROM distribution you need
to use: WINNT(32) /OX !!!!!
Do not use WINNT(32) /O !!!!
Only the first one will create floppies that do not expect the
hard disk already partioned, and loaded with the NT files itself
on the hard disk (as done by WINNT(32) /B).
Do a WINNT(32) /? for getting some info on the various switches.
